Yeah, i'm facing same problem now...

Before update i just delete those folder and it's work
but now, after reinstall original .apk and redownload resources, "third party app" notification still appears.

Can anyone help me ?

Just delete your Google Play Service "data" in app manager, you can create new account or login another one.

Anyway, can u tell me how to remove "third party app" notification at original .apk ?

Delete and uninstall all mod sir , reinstall ML . Make sure all mod in your phone already uninstall.. check permission apps

Redownload again (.apk & resources) via playstore, but the notification didn't disappear.

Yes. After they patched new update, uninstall mod apk and install old apk got this message
