The bypass apk is an apk identical to the original, but with the same signature as the mod, so that allow people without root/patch to overwrite installation (mod over bypass or vice-versa).
It is usually needed in some games to complete the tutorial or other parts of the game, because it's possible the mod wouldn't let it works as it should, and once the tutorial or whatever you installed it for is done, you can install the mod over the bypass and play.
It is also used in games with PVP features that allow the mod to works to some extent, making it very easy to ban people. In those cases, players alternate the use of the bypass to play PVP/Rankings stuff, and the mod for everything else.
