How do I prevent the stacks of 999? Is there a way to trigger it?

Seriously, this 999 stack "feature" is super useless since the game doesn't use more than 1 of any item. I'll be digging around and the next thing I know my inventory is full of stacks and stacks of 999 of crap like dirt and mud.

Can anybody tell me how to make that not happen? It really kills my enjoyment when I have to stop what I'm doing to empty out my inventory of these useless stacks of 999.
